After my 12 volt battery died and the system rebooted, my passenger side window acts erratically. When I put the window up it goes right back down. Can this be an issue with the rebooted firmware?
 
try unhooking the 12V battery and letting it sit for a few minutes before hooking it back up. If that doesn't fix it you probably have a bad switch or door module.
 
The anti-pinch feature on the window may need to be reset. What I'd do is run the window up and down repeated times, holding the switch the whole time, and see if that fixes the problem.
